The software rate meters running time only. A stopped instance does not accrue this hourly charge. You resume charges when you start the instance again. Note that AWS may still bill separately for attached storage while an instance sits stopped.
Billing is usage-based with no upfront commitment. You pay by the hour for the instance type you run and stop paying the software rate when you stop the instance. This suits variable workloads where run time changes from day to day.
